Possible Project Set Up Issue

I have made a couple practice models to familiarize myself with the program. Basic structures like a stand alone garage and a small two-story house. Every time I have generated plans, the section planes appear to be set to the wrong elevations. Example – after scenes are stacked in Layout, I have had first floor windows and some walls showing in my foundation plans. Same type of issues have been noticed on 1st and 2nd floors as well as roof plans. I understand that the section planes can be moved but I feel as though I may be doing something wrong with my modeling and project set up. I am currently setting my first level finished floor height to the origin point of the axis. Could this be the issue? Any ideas as to what I am doing incorrectly?  Thanks!
